I've never used STUNNEL, but I have been able to set up IPSec connections between Samba and Win2k/XP Pro using FreeSWAN on the Linux end and the local security policies on Win2k/XP Pro. Everything going between the server and client will be encrypted, but IPSec may add more network overhead than you would like.
