You will need to upgrade to samba3.0 (which is currently in beta), and use 
the new ADS feature to join the 2003 domain.

[Samba] Samba on a Windows 2003 Domain

We are currently running samba 2.2.1, and we are in the process of migrating
from an NT to 2003 domain.  Will samba be able to act as a member server and
continue to serve files?
