Florian,
you're not wrong about this. This is also in our ticket database here:
http://trac.yorba.org/ticket/1798
There are two separate questions here:
1. Where should Shotwell store metadata (such as keywords)?
a) only in its own database
b) in sidecar XMP files
c) in the image files themselves
2) Where should Shotwell store full-resolution JPEGs of edited photos?
a) in memory only
b) in a separate file in the same directory as the original JPEG
c) in the original JPEG file (renaming the original to something like
photo007.orig.jpg)
Today, we've implemented only 1a and 2a. Eventually I think it would be
great if these could be user options, since I think it's unlikely that
any particular choices here will make everyone happy.

I thought there was a ticket submitted by Ubuntu to save the
modification in a copy of the original jpeg so the modified version is
always accessible on the filesystem itself.
Am I wrong ?

Yes - we've thought about this too. See this ticket:

It's so nice, whatever idea new to me I happen to stumble on, Yorba team
already has it planned for Shotwell :)

I found a new string from F-Spot today:
Never modify image files.\n
smallWrite XMP files next to the images instead./small
This option might be worth considering for Shotwell as well, at least
for importing.
Best regard
