In mail window select Edit > Mail & Newsgroups Account Settings...
On the left pane select the desired account, then click downside "Set
As Default" button.

Install Folderpane Tools from here:

Restart SM, then go to the Add-ons Manager, select Folderpane Tools,
select Options (or Preferences, whatever it's called) for that entry, do
your changes and restart SM once more.

For SM 2.1 and later, be sure to also install the Add-on Compatibility
Reporter from here:

Also Seamonkey keeps crashing when I try to create and move a folder
from the pop to the exchange (2.0.14). The folder is created but SM
crashes before the files move. When I open again I can move the
files. Apparently Thunderbird has a similar issue (or so says the IT
dude). Does anyone know anything about this? Has this bug been fixed
in 2.2?

No idea, but I could tell you if you knew the bug number.

Unless someone comes up with something niftier, here's a workaround:

Create a third account, with all the settings, filters, sig, etc. of the
first account (make sure filters point to its own folders). Drag and
drop your message folders or contents from the first account to the
third one. Test email sending and retrieval with the new account to be
sure passwords are correct.

When you're satisfied that all is well, delete the first account. You
should now have the second account at top and the third at bottom.
