Yes, I'm taking that approach with the NPE scans at the moment - scan as is, then manually straighten. Another thing you might want to try is getting further away and using a longer lens. 50mm is quite short and the barrel distortion around the edge is noticeable - try a longer lens (300mm) and take pictures of smaller areas if necessary.
