This is just my opinion. I view relations as data that cannot be easily
inferred from other data in the OSM database. The MRT3 ways are connected
end-to-end and have the same tags save for the layer, bridge, and tunnel
tags, so it can be easily inferred that they constitute one railway.
Therefore, I don't think an explicit relation is needed especially since
relations are harder to edit. For example, you cannot just merge two of the
ways in this relation into 1 way. You have to remove both of them from the
relation first, do the merge, then add the combined way back into the
relation.

But, I'd appreciate any input if my understanding of relations is wrong.

I don't see why not.  Maybe we can also start adding more routes like
bus routes, jeepney routes, tricycle routes, hiking routes, ferry/roro
routes, sumilao farmer route, visita iglesia route. ;)
