Couldn't you use Allie's suggestion, but export all unread messages first (filter before exporting), import them into your new folder (may take a few exports), *then* mark them all read. I tried exporting my messages as mbox files and loading them with Mail.app (which has better IMAP support), but found that the "read" flag values weren't maintained. Another option would be to do a series of copy operations, copying 150-200 messages at a time. I've been where you are and it would seem that TB! chokes on moving/copying a large number of messages from POP to IMAP or the reverse.
