This error is occurring from 14.04LTS version of Ubuntu. The 15.04 version and also in version 15.10 is also occurring. Experiencing the same behavior on brand new Ubuntu 15.04 64-bit installation. Empty Trash always opens Nautilus. The report you pointed seems to be quite old and states that nautilus takes focus only when it's open and the trash is emptied.
