Can you provide a little bit more information?

1. Is your connection via LAN/DHCP or PPPoP/Serial Modem or Wireless?
2. If you use your LAN card with one of the methods above, what brand are you 
using? Type in "lspci -nn | grep Ethernet" on a command prompt in ubuntu. Also, 
do a "ifconfig" and see if your ethernet shows up or not (should appear as 
something like "eth0").

If you have a Realtek lan card, you are most likely affected by the WoL problem 
since youre also booting Windows. The newer drivers for Realtek cards disable 
the LAN card internally when shutting down windows. And it will only turn it 
back on when you start windows again. Even though linux will load the driver, 
the ethernet card will stay disabled. Easiest way to find if youre affected by 
this is: completely power down your computer and then power back on and boot 
linux (not windows). If it works now, then you can fix this once and for all by 
going to device manager on windows and enable "wake on lan after shutdown" in 
your Network card's properties. Let us know if it still doesn't work and some 
extra info (e.g. the suggestions above) would be helpful for us to figure out 
the problem. Hope this helps. :)
