It works after the first try, too. What you describe used to be precisely my problem. This has been overcome now. It does (rarely) happen that the drop down list with the last used commands in the HUD doesn't respond. This can be overcome by a new search, after that also the drop down list works again. Until it's fixed, I wrote a cron command that checks that file every 5 minutes and deletes it whenever it reaches 500Mb. That's still too large but I don't mind looking at the log to see what's happening once in a while.
