The menu has started showing for me again and it seems that is working fine ever since... After thinking a bit on your finding I've done a little investigation of my own and I found that in my case the root of the problem is not covergloobus which I don't have but conky. Here I minimized the terminal but the menu from it still can be access by the global menu. Here you can see that the terminal has been closed just like in screenshot-1 but if you hover over the global menu without clicking anything it displays the nautilus menu not the terminal menu. In all of this instances I'm showing examples when there's nothing else open at the time. It always has the be the last application to be minimized or close to do this. The only thing you should see is the desktop but every time the global menu hasn't been given the proper update and still displays the last application it was focus on.
