I see that ugene is now linked to the sqlite3 package.
However, ugene requires sqlite to be built with certain parameters (see 
libs_3rdparty/sqlite3.pri):

DEFINES+=SQLITE_ENABLE_COLUMN_METADATA
DEFINES+=SQLITE_ENABLE_RTREE
DEFINES+=THREADSAFE

Does that work for system sqlite?

We are working on this problem. This bug is caused by updated Qt in
Lucid.

And yes, the most convenient way to workaround this is to install updated UGENE 
from our PPA
