I am not letting Banshee watch my media folder as I manually import the media I want. I have exactly the same problem. When I login and start an application it sticks in the upper left corner and has no window boarders. Then I have to reenable the desktop effects and everything is fine until the next reboot or until I log out and log in. I am also missing the favicons. First i thought it might be the Shiki-Colors but then I stumbled over this bug-report. i am using a fresh install of Karmic-Koala (no beta or RC) and the Firefox it came with. I had a similar situation also for the first time. I had several tabs open and was dragging the favicon of this thread (http://www.ubuntuforums.org/showthread.php?t=22582) to a folder on the bookmark toolbar and Firefox start useing all CPU power.
