I have the same bug installing nightly build (September 27, 2011). Cheese and Synaptic preferences dialog box, and others. I am really hoping the kernel update has this resolved. I did as you asked and did a complete shut down and started back up. So far, problem has not re-appeared. (now over 14 reboots) I did not apply any patches fixes or upgrades before the kernel update.
