The log file from comment #67 indicates that the icon order can still partially reset with the latest version. During session start the size of the desktop area may change several times (mainly due to panels being started slowly). However, only the final size is appended to the name of the save file later on. So, xfdesktop iterates through the desktop files/icons to restore their positions. It tries to find the according save file for the _current_ (maybe temporary) size of the desktop area. This fails for the first few icons, because only a save file for the final size exists. Sadly, I was not able to work on this yet. You can use the Xfce 4.12 PPA [1] which is managed by the Xubuntu Developers. However, not all packages are updated to the latest version yet. I would suggest that you simply download Xubuntu 15.10 (current development release) and boot into the live session to test the new xfwm4 version. Pavel, can you test xfdesktop 4.12.1 or newer? The main issue should be fixed now (at least the aspect of this bug which I was able to reproduce).
