b79b50c8f06a5c977451995b2d632e5738d7d335 adds tools -> options UI to enable/disable this compat setting, so now you can have continuous endnotes even for new documents created in Writer. Did you try moving the ContinuousEndnotes opt-in from writerfilter/source/filter/WriterFilter.cxx to writerfilter/source/dmapper/DomainMapper.cxx?
