In the meanwhile, I found out that it is only one file - timepps.h from 
git://github.com/ago/pps-tools.git (attached) - which is missing.
I copied it into /usr/include and then configure/make builds ntpd with the ATOM 
refclock (PPS) support.
Tested with Linux 2.6.38 and ntp-4.2.6.p2+dfsg (sources).

I found the hint for this solution in bug #805661, which apparently is
the same problem.

Ubuntu 11.04 hast PPS (pulse-per-second) support compiled into the kernel 
(obviously to be used by ntpd).
ntpd utilizes the kernel-PPS support via its ATOM reference clock driver (nr. 
22) which is NOT available (i.e. not compiled in) in ntpd.
Additionally, all PPS-related headers (e.g. timepps.h) are missing in Ubuntu 
such that re-compiling with the ATOM refclock-driver is not possible either.

== in it's current state, PPS kernel support is NOT usable in Ubuntu.
