Need to say I'm also having the same problem with Ubuntu Mate 14.04 LTS
version. I have tried various nvidia version but all the same result.
Black screen after ubuntu mate logo and that error after  sudo prime-
switch nvidia command :

/etc/modprobe.d is not a file
/etc/modprobe.d is not a file
/etc/modprobe.d is not a file
/etc/modprobe.d is not a file
update-alternatives: error: no alternatives for x86_64-linux-gnu_gfxcore_conf
update-alternatives: error: no alternatives for x86_64-linux-gnu_gfxcore_conf

I'll presume it is safe to ignore the warning. 
I get this warning if I run with sudo command but not with gksu command.
