It is expected that updates may overwrite system files. Try creating
your own gschema.override file (for example, /usr/share/glib-2.0/schemas
/40_arctica-greeter.gschema.override) and put arctica section header and
your changes there. Then recompile schemas.

Editing /usr/share/glib-2.0/schemas/30_ubuntu-mate.gschema.override works.
You have to recompile schemas after editing: sudo glib-compile-schemas 
/usr/share/glib-2.0/schemas/.

Problem:
Originally reported in

Items in 'Favorites' section of mate-menu can not be manually rearranged using 
drag and drop approach. Editing ~/.config/mate-menu/applications.list works 
though.
I can confirm it works as expected in Ubuntu MATE 18.04.4 with mate-menu 
18.04.3-2ubuntu1.
It may be related to a previous (now fixed) bug
