Can I suggest a weird test? Open Rythmbox Music Player directly (do NOT play anything with it). Minimize it if you want. Open a file (mp3 or avi or whatever) that you want to play with VLC. Hi there, I had the same problem: shift key suddenly stopped working, after having played around with cubes in Compiz. I turned off the System/Preferences/Appearance/Visual effects to none, and shift key magically came back. Don't ask me why, but now, I won't show off with Compiz anymore (or should I write: compiz?).
