This bug happens with compiz git master as well though it seems it starts working after waiting for a few minutes. The amount of time the display has been asleep seems to be proportionate to how long you have to wait before compiz 'snaps out of it'. I also experience this bug but only when binding XF86AudioPrev/Next to invoke lastfm using xbindkeys. When binding to Ctrl+Shift+M for example, it does not happen. Windows have a stacking order which is whaat you're demonstrating in your video. I don't think it's a bug because each window needs to have it's own stacking order for the window management system to work properly. It might be possible to implement an option for windows on same stacking levels but the code is exceedingly complicated in this area. You can always make a post in the Ideas and Requests section of the compiz forums where the developers look. This could be a bug in any loaded plugin. Try disabling all plugins with only a minimal set and see if it's still happening. If that fixes it, enable the plugins one by one to see which is the culprit. If disabling all plugins doesn't fix it, the bug is likely elsewhere. Note that ubuntu patches compiz a significant amount which means you cannot disable some plugins like window decoration.
