I've got wine-1.1.44 and compiz 1:0.8.6-0ubuntu1~ppa1 in Lucid and it seems to be fixed. I do have compiz's legacy fullscreen support turned off - maybe this is relevant? (Run ccsm and go to Utility/Workarounds), apt-get install compizconfig-settings-manager if you need to install it.) I still seem to get issues with this in Karmic, with panels showing on top of fullscreen apps in Wine. I get this issue with some apps in Karmic when wine changes the screen resolution (see https://bugs.launchpad.net/ubuntu/+source/compiz/+bug/336932). It didn't used to happen in Jaunty. This is still affects me, in Ubuntu 8.10 x64 with newest possible compiz and wine. Gnome panels are always above the game (if it change and not change resolution of screen). I have checked workaround for fullscreen applications, but this doesn't help. My gnome panels are slightly invisible (alpha is set to 75%). 'Legacy fulscreen support' in the workarounds plugin does not work for me. There are are also a lot of old proprietary programs that need this. For instance old programs statically linked against FTLK need these workarounds, as they set fullscreen by just making the window the size of the desktop, and setting its position to 0,0 (this was long long before the window manager hints existed obviously). This is caused by wine incorrectly setting the fullscreen hint (via an old method). Enabling the Workarounds plugin adds support for this - I will see if we can enable it by default.
