I've got wine-1.1.44 and compiz 1:0.8.6-0ubuntu1~ppa1 in Lucid and it
seems to be fixed.

I do have compiz's legacy fullscreen support turned off - maybe this is
relevant? (Run ccsm and go to Utility/Workarounds), apt-get install
compizconfig-settings-manager if you need to install it.)

If it's an issue in compiz 0.8.4 but has been fixed in compiz 0.8.6, you
can install it with:

sudo add-apt-repository ppa:compiz
sudo apt-get update
sudo apt-get upgrade

I still seem to get issues with this in Karmic, with panels showing on top of 
fullscreen apps in Wine.
Anyone else, or have I just broken something?

I get this issue with some apps in Karmic when wine changes the screen
resolution (see
https://bugs.launchpad.net/ubuntu/+source/compiz/+bug/336932). It didn't
used to happen in Jaunty. The wine devs said it was nothing to do with
them, but was a compiz issue.

This is still affects me, in Ubuntu 8.10 x64 with newest possible compiz
and wine. Gnome panels are always above the game (if it change and not
change resolution of screen). I have checked workaround for fullscreen
applications, but this doesn't help. My gnome panels are slightly
invisible (alpha is set to 75%). In attachment is screen shot for game,
those panels are visible in every full-screen game. nvidia card with 177
version of drivers (free drivers).

'Legacy fulscreen support' in the workarounds plugin does not work for
me. But one can run wincfg and untick 'Allow the Window Manager to
control the windows', although interaction between WM and Wine windows
will be worse now.

This has gotten worse with the latest compiz in hardy
(1:0.7.0-0ubuntu2), even with the correct workaround options enabled, it
ends up drawing the window behind the panels.

There are are also a lot of old proprietary programs that need this. For
instance old programs statically linked against FTLK need these
workarounds, as they set fullscreen by just making the window the size
of the desktop, and setting its position to 0,0 (this was long long
before the window manager hints existed obviously). Without the
workarounds, they get positioned to not overlap panels instead.

This is caused by wine incorrectly setting the fullscreen hint (via an
old method).  Enabling the Workarounds plugin adds support for this -
I will see if we can enable it by default.  There are a number of
programs using this legacy fullscreen mode.
