I upgraded to Ubuntu 7.04 and didn't experienced this problem since. I confirm that this problem happens to me also. On two different installations of Kubuntu with Beryl Emerald, I had my applications turn into big black boxes eventually. It seems like I can only have one or two things open and visible. Then, everything else is a black box. For example, a new instance of firefox or a text document or a AbiWord document. Anything is game for getting blacked-out randomly. I still have beryl installed, because I am a sucker for asthetics...
