Same problem here. Fullscreen doesn't work in X11 output mode and video flickers in OpenGL output mode. It looks like if anything is moving (i.e. you receive and IM, a webpage refreshes, or even the bar moving across the gmplayer box) it makes the video flicker in that location. I have found that minimizing all windows makes the video much smoother. However, it is very difficult to read the right click menu due to the video trying to cover the menu. from what my further searching has uncovered fullscreen requires hardware overlay which is only available with the Xv output mode. You may have to change your xorg.conf file to get it to work (unpleasant). Me too, using Feisty (upgraded from Edgy).
