I found a hardware hack as a workaround. Disconnected the sensor wire (brown) from the socket connecting to the motherboard. Now the fan rotated faster and I did not have the overheating problem since I have done this and that would be one week of testing. I have the same problem on this laptop Gigabyte q1585n from Ubuntu 12.04 onwards. I have tried to figure out and solve this many time and sometime just hope that it would be solved by the team along with other overheating issues. What I have found it this motherboard does not have any sensor that the OS can communicate to to find out the RPM of the fan and can neither control it's speed. But at some occasional generally during high processing needs, like while using blender the CPU fan stops and the machine overheats and becomes very slow. Before I can shut it down myself it trigger hardware overheating protection and shuts off. If I immediately turn on I can then hear the fan running at full speed (which was not running before) and easily cooling the cpu. Then I can boot in to Ubuntu and continue with the same work have the same CPU load. Would it be possible for you to test the latest upstream kernel? Refer to https://wiki.ubuntu.com/KernelMainlineBuilds . Please test the latest v3.9 kernel[0] (Not a kernel in the daily directory) and install both the linux-image and linux-image-extra .deb packages.
