At closer inspection it appears that the ability to run filters against a folder in particular in "Message Filters" and "Run Filters on Folder" is broken but that automatic filtering based on the same filters works. So if it filters the mail properly automatically it looks like it works, but if you set up a filter and try to run it against existing email it does nothing.
