Thank you for your bug report, the issue doesn't happen in 13.10, it's likely it got resolved since, closing the report. We could probably backport the fix to 12.04 if somebody found the exact change that resolve the issue. In the attached testcase (evinceligbug.pdf), the ligature comes from an alternate font as code 0x56, ASCII 'V'. Whether or not the ligature is blank on highlighting or shows V depends on whether V is present in the subsetted font that the rest of the word uses. One could argue that showing V is a feature not a bug, as it is a V that goes into the copy/paste buffer.
