The nautilus desktop support got removed in disco/nautilus 3.30 which
deprecate this issue (there is a new component providing the desktop
view now gnome-shell-extension-desktop-icons but that doesn't have the
grid option)

By the way, I checked the "Keep aligned" box that is available by right-
clicking the desktop. I also tried to replicate the bug by putting the
computer to sleep and then waking it up (being prompted to enter my
password at the unlock screen) but it did not happen then. Next, I will
test rebooting.

Okay, I can confirm that rebooting produces the same behavior. I think
the reason some of the icons move under the dock is that I have the
setting "Auto-hide the Dock" on. In my nautilus settings, "Show Hidden
Files" is on, but I don't think I've made any other customization. My
installation is a minimal desktop installation; ubuntu-minimal is
installed with all, including recommended, dependencies.

I replicated the bug just now by logging out and then logging in, so
maybe it doesn't have to do with the computer going to sleep.
