There have been many changes in Ubuntu since that time you reported this
bug and your problem may have been fixed with some of the updates. It

version (10.04) to confirm if this is still an issue.

Same here, dual core AMD 2x2400MHz:

During boot time: Could not load /lib/modules/2.6.28-11-generic/modules.dep: no 
such file or directory
Ubuntu 9.04 boots however and no apparent error is detectable.
The module exists as a file on the designated place, both the modules.dep and 
modules.dep.bin, amongst other modules.* files in the same dir. 

Another thing I detected: the network is not working well anymore: starting the 
Network from the menu normally I got an overview of both all servers present 
(mostly windows) and the icon for WINDOWS NETWORK. Entering the latter was like 
Network neighborhood under Windows.
Since a few days I get just the WINDOWS NETWORK and trying to enter this, an 
error is generated: 
Failed to retrieve a share list from the server. 

No idea if the two could be related. I did not autoclean Ubuntu last few
days (unstated dependencies could be deleted/removed as files in that
case I guess).

Upgraded from 8.10 to 9.04. On 8.10 the network worked just after 9.04
was released. Initially when upgrading to 9.04 it did stop working OK
(internet access through the network is OK though). After a few days it
worked again after a few distrib updates.

I have the same issue when booting into 2.6.28-11 kernel, and after booting I 
cannot access my usb devices until I hard-reset them... and you can figure how 
I can't reset an internal usb device.
I noted that, booting from another kernel, it solve the issue (I used 2.6.14-14 
and everything works perfectly, with the exception of cpu frequency scaling).
