With latest version of Cairo-Dock on bzr and empathy 2.27.92-1ubuntu1~ppa9.04+1 on Jaunty and Metacity the problem is now different ! With the debug output we can see that the window is minimized. Compiz effects confirm this behaviour: if I click on the button to minimise or to close empathy contacts list window (or on Empathy's icon on the systray) this window is minimised to the systray. But it seems that this window isn't destructed. So, Cairo-Dock thinks this window is minimised. We think this is the first app with this kind of problem. I confirm this bug only with Empathy (no problem with pidgin or emesene). When I close this window Cairo-Dock considers that it's a minimized window. @ mac_v : do you use the last version of Cairo-Dock now ?
