Same for me:
firefox 3.5 and thunderbird 2.0.0 show the same problem.
[Kubuntu (Jaunty+some updates to Karmic) on two different machines]
The size of the vertical offset is roughly the height of the window header 
(menu+toolbar) so there might be a connection.
The problem has annoyed me for several months now. I have tried various 
combinations of versions of the libraries that the programs use without any 
success.

I am seeing a possibly related issue with dragging tabs, occasionally
what I intend to be a horizontal drag (or even a click) will be
interpreted as enough of a vertical drag to tear the tab off into a new
window.
