Disabling "Wobbly Windows" solves the problem for me too. The problem is with the "Wobbly Windows" Compiz plugin. I had the same problem after upgrading from 9.04. I needed to left-click to make the top panel disappear. I didn't use a custom compiz profile. I just switched from 'extra' to 'normal' and the problem dissapeared. I do use compiz. I found that setting Appearance Preferences -> Visual Effects to None, Normal, or Extra fixed the problem. Previously I was using a custom compiz profile, which I've attached. Changing back to that profile causes the bug again.
