I fixed this by adding state=fullscreen to the above category in the Window Rules plugin. This bug is also annoying when you have dual monitors. You open a video player on one monitor and fullscreen it. But as soon as the video window loses focus (because you clicked some window on the other monitor) the gnome-panel appears above the video player. I also have the same problem in Lucid. For me it's a papercut and should have quite a simple fix.
