I think I've found where is the problem. It is from TextPagePrivate::correctTextOrder(), it sorts words & characters to be LTR using theses compareTinyTextEntityY & compareTinyTextEntityX. This bug is still present in Mint Cinnamon 18 (and presumably in all of the Ubuntu 16.04 family). This bug seems to be fixed in poppler, as it doesn't exist in evince anymore.
