The Guys at Ubuntu have added the terminal the the list of apps that are not inverted, so I consider this as fixed. On further usage there are more problems with the current theme as now application menus are inverted based on the settings above. Again they are bright white and for me that makes them impossible to read. As you've noticed there is no good way to configure neg so everything ends up being white on black but that was never actually the point of it anyway, as far as I am aware.
