The Guys at Ubuntu have added the terminal the the list of apps that are
not inverted, so I consider this as fixed. This was not a compiz bug
wrongly assigned really but I was not sure where to assign it.

On further usage there are more problems with the current theme as now
application menus are inverted based on the settings above. Again they
are bright white and for me that makes them impossible to read. Invert
using compiz has been great till these new more complex themes were
introduced.

As you've noticed there is no good way to configure neg so everything
ends up being white on black but that was never actually the point of it
anyway, as far as I am aware. It does what it says, shows you a negative
image of your screen/window.
