Should be fixed in 1.6.3-1ubuntu3 - clicking either the tray icon (when the indicator is disabled) or the messaging menu item should restore an iconified Liferea window. Well, that is not really a bug, since clicking on the tray-icon does take the window from windowlist and minimizes liferea really into tray and backwards.
