There is a good workaround for this problem at http://gnome- look.org/content/show.php/Language+Flags+for+Faenza+Dark+Panel?content=133910. I use an alternative layout switcher like xneur that has its own indicator so I definitely don't want the standard one messing around inside my panel! Having 2 indicators looks ugly (especially when they aren't adjacent) and takes up space.
