I had this issue start a few days ago. I'm using the auto-built Natty version of ~/.local/share/zeitgeist and I'm on one solid / partition. Addendum: Moving ~/.local/share/zeitgeist to a backup directory fixes the files lens, but the applications lens still doesn't have any commonly used apps. I wiped my hdd and put in a deditcated /home partition, I just realized I copied over ~/.local/share/zeitgeist from maverick. I removed everything from ~/.local/share/zeitgeist and it fixed the problem after a minute. Zeitgeist caused the problem. I was hopping between Natty and Maverick with a common /home partition. That caused difference in zeitgeist activity DB. I suspect that your zeitgeist journal is empty.
