There one must open Windows decoration plugin and change the value of "Decorated windows" field to "!(state=maxhorz)". I don't know if this is systematic solution though. Needs some more information: I've seen these graphics overlay problems with certain drivers, could you provide info on your graphics setup? Dual screen? I am having the same problem. One interesting observation I made that might help in debugging is: The problem only appears the first time you switch to full screen. (1) Play a file in vlc (2) Double click on the film playing (switches to full screen) (3) Move the mouse => the vlc on-screen controls and the unity menu bar (not sure if this is the correct terminology, horizontal bar on top containing the menu entries and the ubuntu logo) appear.
