This got fixed in gnome-settings-daemon by better supporting Debian systems (which split ntpdate and ntpd into two packages). You shouldn't see that warning in the console anymore. Additionally, to answer Dmitry's question, yes, Deja Dup and the indicator datetime preferences will be in the control center.
