Ah, right, that's probably because I turned on compositor effects in Metacity, so I get the window shadows. Is there any way to have this without the panel shadow? Thanks for the report Chris. In Unity 2D, the shadows have been deactivated. If they appear, then that's a bug. Do you think you could provide a screenshot of when it happens?
