As a kind of workaround, do alt-F2 and then unity. Not only happens with Terminal, but with other apps like: - Krusader - LibreOffice Writer instances - . They disappear from the alt-tab and from the left column of icons. The only way to reach them, is by minimizing other windows. It works ok most of the time, but I don't know how, its internal state gets corrupted, and not all running windows are accessible from the task bar and alt-tab switcher. I just ran the update manager and it did a partial upgrade (lots of package changes).
