For me it is "almost" fixed. To make this problem appear again try to move a message from a VFolder to a Real Folder. You will see the Real Folder unread counter to be increased, even the message you moved was marked as read. So I suppose there is some more deep problem in Evolution with the unread counter. In my case the bug is gone, but only with "standard" folders. "Virtual" folders still show the wrong number.
