Hi Chuck, It was just a once-off thing. I had to reboot and run a partial upgrade to finish off the process, and after that I messed around with auto.master again (I think I had to reapply my changes to it to get my old version back again) and all was fine.
To be honest it's not a big deal for me - certainly as it doesn't affect me any more - but I decided to report it because it could be a hassle for others.
