It's nothing to do with gconf or gtk2-engines. The issue is that we don't have a gtk3 theme yet. That is currently being worked on. In the meantime, you can change your theme to the GNOME default (Adwaita) using dconf-editor. I adapted Rafał's patch from Gentoo to Ubuntu. Note, it does a full copy of the old npunix.c to a new npunix.cpp with the changes included: this was the only way I could make the patch so that dpkg-buildpackage would apply it without failing. To apply, put it into vlc-1.1.9/debian/patches/ and add a line containing the patch name to vlc-1.1.9/debian/patches/series. +1 It only affects the Y mouse coordinate. I noticed that when it happens I can only click the lower part of the button. In Chrome I have click slightly above the hyperlinks. The problem is always gone after moving the window hosting the button(s)/links on the screen.
