Hmm, you are not ought to delete those files, but rather use php5dismod to disable the module. Anyway the script probably should not fail, when the file is not there. In the description you say neither stdout nor stderr go to the file. In comment #2 at the end you say stderr is not going to the file. lxc is using the c popen which does indeed not redirect stderr.
