When I booted last night, the gnome-terminal was fine, with the title
bar displayed touching the panel, but not under it. The GEdit window's
title bar was under the panel.

I'd closed the Nautilus window, so just these two were opened when I logged in.

I get the same thing on my laptop, without playing about much with
Compiz effects.

Every time I reboot, I have a couple of saved windows/apps opening up
as part of the session - a GEdit window and a gnome-terminal, and
maybe a Nautilus directory window.

Each of these appears 9 times out of 10 with the title bar behind the
top panel. Fortunately, I knew about Alt-dragging the windows, so I
can move them. But wherever I leave them, they often (always?)
reappear behind the panel.

I'm running Gutsy with the GNOME desktop, Compiz effects enabled, and
it's patched up to last weekend's releases.

I think more importantly, what video card are you using - let me guess,
NVidia? There has been a problem with this for ages, since the old
compiz,  through beryl, and now into Compiz-Fusion (Which ubuntu calls
Advanced Desktop Effects)

There have been many a work-around in the past,some which still work,
some dont.

There general consensus seems to be to edit your /etc/X11/xorg.conf
file,  find the device sections add add the two AddRGb's as
follows:

Section Device
Identifier  Generic Video Card
Driver  nvidia
Busid   PCI:1:0:0
Option  AddARGBVisualsTrue
Option  AddARGBGLXVisuals True
EndSection
//

I give that about a 10% chance of working (sorry)... however, and this is the 
part that i throw out the the community... in beryl-manager
there was an option to set something to copy. Can't remember what 
it was, but it worked. Does anyone know what i'm talking about,or if
there is a similar option somewhere in compiz?

I'm getting the problem with an ATI Radeon Mobility, using the free
driver, not one of the restricted ones.

Actually it's an ATI Radeon card. I may try the edit to 'xorg.conf'
but for now I'll just remember the Alt-Click trick (I didn't know
of that one).

I had the same problem, which happend every few times I booted. I didnt have
a clue what the problem was, although this was 3or4 HD formats ago (I mess
about with different distros a lot, and regually format drives lol)

My advice.. reboot, and see if you still have a problem

The only time I've seen anything like this is when compiz's window
decorator failed for some reason, but that results in the window bar
disappearing completely. I usually just restarted metacity with
metacity --replace and it sorted itself out.

You should still be able to move the windows by holding alt + left click
to drag.
