I don't think this is something that Ubuntu should (or can) nip in the bud. I think bugs should be filed in the Debian BTS against the relevant packages (viennacl, etc.) and discussed in the OpenCL Packager's mailing list [1]. I think my problem was actually a hardware issue. I opened the mouse up (which is a Razer Copperhead) and sprayed some WD40 on to the switches, and after that the problem has gone away. So Eugen I would recommend you try that, as well as any other users having the same problem.
