So I've been doing some more reading, and I guess I should be stopping SA before I run sa-learn --sync. How do I stop it form the shell prompt? Apparently I didn't let the original command finish converting the database to version 3. Once all of the lock files are gone, run sa-learn --sync -D The sa-learn command will notice that the db is version 2 and starts to update it to version 3 (took a while for my machine)..
