As listed in bug report [1] (which tracks the issue), we are talking about an issue with libsdl and only libsdl can fix this one. As workaround you could use the fullscreen mode since only windowed mode is affected. Somewhere interaction with your window manager screws things up resulting in the issues you observe. There is nothing else you can do...
